Please re-download your Sid Meier's Alpha Centauri DMG as we've updated it work better with Mac OS X 10.11 and we've included a fix that fixes a conflict between the Mac printer driver and Wineskin :)

The file you want to have is the following: sid_meiers_alpha_centauri_2.0.0.10.dmg

AntonWasson: I'm afraid I too am suffering the same problem. I have XQuartz installed. I'll eagerly await an update and would be happy to purchase it again!
