Once you unlock rank 5 ships, do they render all the lower rank ships obsolete?

Also, is there a way to limit scenarios to only generating enemy ships of a certain rank or lower?

In general, yes, a rank 5 ship is more powerful than a rank 4.

Not currently, but it is something we are considering adding in the future.
