I've come across a glitch in Hoodlum Headquarters (the warehouse part) where one of the rocks you have to carry is spawned stuck to the outside of the grating. This has made progress in the area nigh impossible. I know that there is a way to bypass the invincible Spineroo without taking the path, but it is quite a bother to get to work.
