I haven't seen it appear at all recently, and I'm worried I threw something that happened to fly past it and scared it off. If this is the case, is there any way to get it to come back?

I don't think it scares that easily, it just tends to be more active in certain areas than others, and at certain plot-points than others.

There is one specific event that can cause it to vanish for good. Without getting too spoilery, try to be mindful what you eat when you meet a certain character :-)
