Looking at the Quake 2 page it seems they've updated the description and all that to match the one in Steam. I don't see any update on the downloads page yet (for the offline installer, I mean), and the installation still launches the original game, but it seems it should be coming down soon enough.
I'm pretty much surprised and happy that they learnt from the Quake one. Cheers!
EDIT: It looks like in GoGDB there are two entries for Quake 2:

https://www.gogdb.org/product/1441704824, which seems to be created just today.
Hopefully they are doing the "two games separated" and we can keep the older and newer installations.
