Last I played the game the saves were still in the registry making it a real hassle to play on more than one machine with the same save... saw the Steam page for the game and it lists it as supporting Cloud Saves... does the GOG version still have the saves in the registry? And if so, are they going to be decoupled from the registry so we can easily move them around?

Since the last patch was released saves are stored in "...\AppData\LocalLow\Buckshot Software\Project Warlock\GOG" now.
