I noticed a lot of people mentioning that the cooldown for swinging the axe is confusing, and I agree. However while experimenting in the Workshop I noticed something:
There's actually an audio cue of your character grunting after a swing. When the sound clip is finished, you can swing again. It would definitely be nice to have some sort of visual indicator of when you can swing again, though. For instance the ammo bar could turn into a "stamina" bar with the axe, i.e. it depletes when you swing and when it fully refills you know you can swing again.
You can skip the cooldown when you press the right mouse button (flashlight spell equiped) between axe swings.
