I want to test how different visual settings affect the game's FPS, but I don't really know of a viable way to do it. FRAPS doesn't work with the game, so I was hoping there's another program or a console command that does.

If there isn't, then I hope Nightdive includes a "Show FPS" option in the next update.

Did you try the "Show FPS" in the GOG Galaxy overlay?
Open the "kexengine.cfg" in "C:\Users\YOURUSERNAME\Saved Games\Nightdive Studios\Powerslave EX"

and change the following: seta con_showfps "0" > seta con_showfps "1"

This will display the current framerate in the top right corner (see screenshot).
