Did you just try running the software version?

Could you give us system specs?

How do you run software version??

If you used the GOG installer, you should have a link to it. If not, the executables are:
D3DPopTB.exe - hardware
PopTB.exe - software

Even if you are using the GOG version, try running the executables directly. Some people reported this solving problems for them.

Populous The Beginning works pretty perfectly with dgVoodoo 2.

If you have performance problems, either:

1. Force vsync off and set your mouse to a low polling rate.
2. Add /frameratemouse as a parameter to d3dpoptb.exe.

Software mode seems to work on most systems. What kind of video card do you have? If it's an older ATI / AMD video card you might run into some problems. There is a dll file you can download and place in the game's directory to get things running smoothly though.

Just use the MediaFire link to download 'atiumdag.dll' and place it in your 'Populous The Beginning' folder
(Usually C:\GOG Games\Populous The Beginning)

DxWnd works too, but it can be quite complicated.
