Is it OK to kill Dahl in the first chapter without doing anything to the story? I am talking about after you have done all the conversations?

If you are asking if it has any plot repercussions, none that I can think of. If you asking if killing an unarmed, helpless, and sick old man is ok morally, then I guess that all depends on whether you are doing so in an attempt to provide a mercy-killing (and the ethics entailed with that) or for some other reason.
I am asking the first. I know that Dahl carries A pen that's good for mages but I can not see any other way of getting it than killing him. If he does not appear later in the story and the hit does not make me so evil that the story is ruined I will kill him.

Well, you could always have someone pickpocket him for it. If you don't take any thief levels, you could always see if you can find a thief to join the party.
Just do what you feel. No need for meta-powergaming through the game. Make your own decisions and play your own game, you neither need to get the pen nor be a good guy in order to have fun beating the game. There are so many possibilities ...

But having a thief implies I meet him later in the game. In the first chapter there are only 2 fighters (you and Morte) in your squad.

Maybe, but you could always come back later if you do find a thief or decide to become one.
That is exactly what I am asking can I return to the mortuary later in the game? seems like that one is closed of

Without going into too much detail, you can get into the Mortuary later in the game.
