As I am typing this I have for some time now have a version of Pillars of Eternity. I am not sure which as it doesn't say in my Library. It has links for Champion Edition goodies.
If I go to the store it shows I do not have the game. Any version of it.

This is an issue caused by so many different releases of the same game being present. So long as the game is in your library, you need not worry.
