You're talking about Windows, right? Make sure that the game installer says its "setup_pillars_of_eternity_2.1.0.3.exe" because this installer corresponds to the game version "1.0.3". Then install "patch_pillars_of_eternity_2.1.1.4.exe" because this will patch the game from version "1.0.3" to "1.0.4". Hope that helps.
Also, GOG patches will give you an error and refuse to continue if you try to apply them to a version that they should not be used on. So you don't have to worry about messing things up.
Obviously, everything is turned around for me. My installer is 2.0.0.1 and both .bin files are 2.0.0.1. what happened?
First off, you never confirmed that you are on Windows. Are you?

Next (and assuming we are having a Windows discussion), you say you *just today* downloaded

setup_pillars_of_eternity_2.0.0.1.exe (and two bins similarly named)? If so, that's really peculiar. I downloaded those files a month ago. The files I get now when I click on "Windows installer, English" are setup_pillars_of_eternity_2.0.0.3.exe (and two bins similarly named).

I think I need to stop here and give you a chance to double-check things and get back to us.
Or, thinking about it logically, you must mean Windows, and you must have downloaded that installer when it came out a month ago. And you've been snatching the patches when they came out. Am I right?

If so, you have two ways to go: 1) install from your installer, and then apply the patches in sequence, or 2) redownload the installer and apply only the last patch. If it was me, I'd go for #2 because the patches take a long time to apply. Your mileage may differ.

You have the original game install files. Install the patches in the order you listed them in your original post.
You get fresh bin files when you download a new installer (if you want to go option #2). If you want to go for option #1 then you need all the patches in sequence, as Coelocanth said.

The 2.0.0.1 are the kickstarte item and champion items. They don't change the current version of the game and for windows case will be seen as separated program.
