I am looking to disable the gamepad while playing WOTR since I have it plugged in to play other games, and if I accidently bump it, it brings up a "gamepad detected" pop-up I need to use the controller to disable.

Odd. My memory was that it only asked you at the start of the game which control scheme you wanted and then you had to restart to change it.

Yes, this behaviour is really annoying. There is no switch to turn off gamepads.

Here is what I do: I pull the gampads plug.
