Has anyone else had issues with save files going missing when there are multiple characters?

Husband and I both play and we just noticed his save files are missing. Not all of them, but the most recent files. He's lost a good chunk of play time. I've looked around and haven't found much answers except that a few people had the same issue when playing with multiple alts.

I've had a few vanish. And, I've later seen some of them come back. Very weird.

Did you make manual saves?
Auto- and Quicksaves are shared between characters (a... somewhat questionable design decision, at least without warning), so not making a manual save is a surefire way of losing saves.

That was in the very .0.0 versions - creating a new char removes other saves totally.
haven't seen it after 1.0.3 or so.
Also creating char with same name makes all save under same "folder", just in case.
