Sometimes you may lose the beacons to your F-links (Teleporters) when using a Daoka (always in my case). However there's an easy solution to avoiding this. Before you enter the Daoka place all Beacons on the ground and collect them like normal items, this will always register them as inactive, thus allowing them to transfer between regions.
