Would it be possible for GOG to put back the 1.04 installer as an option in our libraries, so we can at least have a working version?

A good question for support. If nothing else perhaps they will give you it.

The Japanese Incentive DLC requires 1.06.
Check some of the "recent" threads. Some unofficial (but working) patches have been posted.

The Omerta fix is now in the library, dunno since when, kinda forgot about this mess ^^. Anyways just tried it out and it does update your game to 1.07 and now you can progress past the 2nd mission.
