I've got to Penitent to deliver whatever and find that two of my energy bars are down and I have only one left. I keep trying to find whatever is wrong but everything keeps reporting nominal.
Is there some place where there is an instruction manual?

As of now, I believe there's only the in-game "InfoPedia", which you can access from a number of the in-game terminals by clicking the question mark in the upper right-hand corner.

Alternately, thanks to one of the OiS forum users, there's currently an online copy of the InfoPedia here.
Hopefully the devs will get the official wiki published soon.

As to your issue, what exactly do you mean by "energy bars"? Which in-game terminal are you looking at?
If it's difficult to describe, a screenshot may help.
