How can I remove the popup I get every time I start the game that tells me it is now the Beyond Update. I know this. But the popup is quite opaque and does a good job of hiding the saved game selection list.

It displays every time? That's odd. I only had it appear the first time and can only bring it back by clicking on the Patch Notes on the lower right. Have you started and played a game yet? I think running it for the first time and having a new saved game should remove that pop up.

That must have been it. The time (or lack thereof) I exercised the new code. After applying the update I had just done quick checks (start game, load a save, see that nothing crashes on the get-go, leave game). After I spent a few minutes in-game, no more popup now.

In my case the popup was transparent to mouseclicks (but graphically quite opaque to the point I couldn't see anything behind it, just as you say).

Just click and hold in a spot where you think a save slot is.

Good job at challenging me right from the start, game. Thank jove I can now finally sit down and relax.
