When I first looked at the pricing - with the 50% discount - was approx $3.99
Now its $5.79
Thats a base price increase of ~40%!
GoG has increased the price of a game that the only real support is from the community that is keeping it alive (nwn scry, unofficial updates)

And I am not the only one to have noticed, people that are on Facebook (link) have noticed as well.

NWN is at $9.99 and NWN2 at $19.99 for ages now.
At the current 50% discount I get exactly $4.99 and $9.99 as expected.
The NWN games had a discount of 60% while the The Ultimate D&D Collection was up for sale (or even 80% for everybody owning all of them already). That was $3.99 for NWN and $7.99 for NWN2.
Where do you get $5.79?

EDIT: Ah, you probably mean A$5.79, but that's still the proper 50% discount. You may have accidentally mixed up currencies or overlooked the special discount when The Ultimate D&D Collection Bundle was up.

Local prices have been adjusted due to changes in currency rates as of 1 Oct 2014:

NWN used to be $10.89AUD, but is now $11.49AUD ($5.79 with 50% discount during the sale), which is not a 40% increase. See attached image - this is a receipt from 14 Sep 2014.

I don't recall what the old price was for NWN2 but it would have been more than $21AUD and less than $22AUD. It's now $22.89AUD, again not a huge increase from before the update.

If you looked at the games during the DND bundle sale, however, the discounted price would be much lower because there would be a further discount applied based on how many other games in the DND bundle you already own and how many of the DND bundle games you have in the cart. This could be why you saw the price as $3.99 before, but now it's the regular 50% discount at $5.79AUD.
