No matter how I tweak my characters skill points and dump them in craft armor/craft weapon, I have zero options on the radial menu to mod the helmet and shield appearances (yes the items are equipped). I also have no option for changing colors on anything (armor, cloak, weapon, shield, helmet).

I have not added any custom haks/mods/texturepacks to the game.

Do these features even exist in NWN:EE or 'Enhanced Edition' secret code for worse edition?

The ability should be in Special Abilities -> Crafting Skills (or something like that, I have only Polish version of NWN currently installed) once you open radial menu by right clicking on your character. It should bring up a dialogue window, which allows you to craft and modify weapons and armors. I doubt they modified this element in EE, because it's basically the same game with very little changes.

Crafting is available from the radial dial. Once in the crafting dialogue, there is no option to modify the helmet or shield, even though they are quipped (items need to be equipped to be modified.)

Is there any actual direct support from GoG for this, or the game publisher?

I don't have an option to modify the helmet as well in the Diamond Edition, but I never invested in crafting skills, so this might be the case. GOG support won't help you with this I presume, because the problem is strictly gameplay related.
