Playing through with the Merge Mod. The pools where you have to enter the navigator's etc... codes are not triggering/acting strange. I know it worked in vanilla, since I've beaten it before, but this is making the game aggravating.

I managed to get the other pools to activate, but the Well of Varn is not not activating. No matter what I do.

think in vanilla you didn't actually need the scrolls to activate the pools but in merge you do, you're probably missing the scroll that you have to click a random wall to get so look up a wiki page or something on how to get that

Nope. I had all the scrolls, and they each disappeared after entering the codes in the pools. There are no more scrolls or codes to enter, the Well of VARN is just bugged out.
well double check the captains scroll that one ain't that far of a walk anyways n if thats fucked then might have to spawn another scroll in

I've got the Captain's Scroll in hand. Best I can think it to spawn the control cube itself, since I can't beat the game otherwise. Which I don't actually know how to do.

Don't know if it would help. But "I lost it!" and see what is put back in your inventory?

How many scrolls did you have? Even better, tell us whose they were.

It's been awhile, since the notification got buried and lost.

I had the Navigator's Scroll, Doctor's Scroll, First Mate's Scroll, Engineer's Scroll, Communication Officer's Scroll and the Captain's Scroll. I walked into the various cleansing pools, and typed in the Star Trek references then walked into the circular pool where you have to input the Captain's name. Scroll never disappeared, prompt never appeared, couldn't get through to the Control Cube.

I'm on a different system now, and have been playing M&M1, but I do have the merge installed as I always have M&M6, 7, & 8 installed on my systems. I'll see when I get around to it if it's still problematic.
So you did have all the scrolls, and I take it the first five did disappear when used.

Clutching at straws: did you read the instructions Plaque? (And the second one too). I've not heard of the Well being locked until you click on it. Did you obey the instructions exactly? - they are specific about which character can open the Well. And you do need one more item besides the scrolls. Speaking from memory, it comes with the captain's scroll so I expect that you did have it, but in whose inventory?

EDIT: if the game is testing individual inventories, the original had four to check, but the mod has five, not to mention the roster at the inn, so as a last resort try with different characters. Though I suspect it is looking no further than whoever is the active character.

It's going to take a bit, since I no longer have that save. Or computer. I've started a new Merge run, but I started in 7. Probably going to 8 next as well, since I'm using the race/class unlocker and a Vampire and Dark Elf as other classes.
