They did. I bought it just to check this and I quickly ran through to when you battle Ocelot - the cutscene immediately after it, where the ArmsTech president talks about the nuclear weapons, has a little FMV sequence, and it works. Didn't check anything after that, but I am fairly sure all the following ones will work too.
