I asked this in the tropico mod install thread, but haven't gotten an answer yet, so I decided to hand out some shiny rep points instead.
Does the moo3.exe included in the mod contain any edits besides those added through the patcher? Do I lose any content if I just use the GOG moo3.exe and patch that one?
And what about the other way around? Does the GOG moo3.exe contain anything not in the tropico moo3.exe?

I recently reinstalled my retail copy of MOO3 and patched to 1.2.5, ran the game once, then installed Tropical. There was a cd-check. I then installed the game, patched and installed Tropical without the first run. There was no cd-check!
The Tropical .exe from what I've seen is retail 1.2.5 .exe with some patches pre-applied.
It's debatable at this point whether the .exe is the cd-check enforcement mechanism at all by 1.2.5, further evidence of this can be seen in this thread,
So at this point, I'm guessing GOG may have made some configuration changes, but may not have needed to touch the ,exe at all.
Either way, I've never seen them patch in new features or bugfixes, as compatibility patches seem to be done by their wrapper program.
So, the best thing to do seems to be the run the GOG .exe once, then to overrwrite it with the Tropical .exe.

as soon as i mod it, the disk request keeps comming up

Xenobrains instructions are, install the game. Do not play it, Do not patch it. but instead install the mod. Then there should be no cd-check when you play.
