So far whenever ships move to the same point in the map, they automatically join in a larger single fleet. How can I disable this? I don't always want them to group together just because I have them for one turn in a single same spot...

I dont think there is actually. However there is a kind of work around, if one is guarding or doing some task, the fleets wont join, until their both doing the same task.
So you could one fleet to guard before moving the other fleet there (the guard action wont take up a round, in other words you will still be able to move them on the same round if you want), then they stay separate.
Hope that makes sense.

Thanks,
I have been doing this for a while now, I just found out about your reply. It is a workaround but a stupid design decision which I hope they fix it sooner or later.
