Is there anyway to play MoM in windowed fullscreen OR to increase the resolution of the windowed mode? I don't care about how nice it looks, I just want the window to be larger or to not play in full-screen.

Use Notepad to open "dosboxMoM.conf" in the Master of Magic folder.
With "fullscreen=false" in the first section, scroll to the second and set "scaler=normal2x" or "scaler=normal3x" to increase the window size. You can also try hq2x or hq3x if you want a smoothing effect applied.
