As in the threads title - what should I do to set the windowed mode of the game as the default mode of starting the application?

search the directory where you installed MOM for a file called something like
dosboxmom.conf (dosbox as start .conf as end)
open that one (maybe as administrator) and search for fullscreen=true
change that to fullscreen=false. Save the file and be happy
