I've noticed recently that if I have a stack of units on a Tower of Wizardry and they are attacked, 3 of the units don't appear in the combat. It got very strange when I had 4 units, only 1 fought, I lost and my attacked and I both ended up with units there. I couldn't find anything in the manual stating any limitation when on a Tower; is this just me, or is this really the way it's supposed to work?

Sounds like a bug. It's like the other 3 troops were on the other map when they got attacked.

potato_head: Sounds like a bug. It's like the other 3 troops were on the other map when they got attacked.
I've had that happen. Since the towers are gateways between Arcanus an Myrror, some of your troops can end up split between them. Just select the stack and move them one step in any direction, then back to the tower. They should all be together then.
