Cross seem to do nothing but temporarily drain your magic powers.
The game stresses you shouldn't be caught.
Going around flipping all the crosses upside down seems like it would facilitate being caught.
On the other hand, it seems like something that might trigger a bonus / secret if you get all crosses.

Are there any consequences to flipping crosses in the game?
I did 15 out of 18 chapters and so far there was two occurrences where crosses affected gameplay. One usage is hinted with the first gift you get after the doing 100% chores and the second is pretty self-evident.

I begin to think it will play more significant role in the end but it's just my guess.

One of the consequences of flipping crosses is that they stop draining your psychic power gauge :D
