So after the Emperor turns on the nuclear reactors, while collecting the key fragments I get from time to time a cutscene of the moon moving towards the sun. Does it mean my time is limited? Is there any cool cutscene or anything of the actual collision itself, so is it worth waiting it out just to see it?

IIRC, you only get the planet destruction cutscene if you actually die (as in, run out of clovers) after the reactors are on. The game doesn't care in which order you get the key fragments, so an actual time limit could've made it impossible to complete if you haven't been clearing the quests on your fist visit to their areas.
