I am under the understanding that the giant eye murals are supposed to go away after you defeat bosses. I have defeated the guardians in the Spring in the Sky, The Gate of Guidance, The Temple of the Sun, and the Mausoleum of the Giants [I don't remember the boss's names] but none of them have opened up. Am I missing something or is something wrong?

You mean the large stone eyes that block the doors to the backside areas? You need to find the Bronze Mirror first - it's in the Temple of the Sun, near the entrance to the Chamber of Extinction.
