reddvii: Reiterating this: The Temple of Henna south of Ligano is missing and a dirt pile in the area next to it is also missing. To restore them, you'll need to rename or delete 8618.ETC and 8618.V56 in your BiA installation folder.

These are most likely bugged Sierra patch files; a script and a map for this one area in the game. Removing them doesn't actually hurt anything, it just forces the game to use the script found in the RESSCI files. Trust me, you won't need these. And you'll probably never return to the temple after Chapter 1 anyway.
So, is this how to fix the missing temple or is this some other temple?
Sounds like an easy fix.
Regarding the day/night cycle, I don't think there is any issue with the speed of the day/night cycle in the GOG version. Some people may just be remembering things wrong from when they played years ago.

I say this because I compared the GOG version on Windows 10 / AMD Ryzen 7700X with the game running on Windows 3.11 emulated on Dosbox at a speed comparable to Pentium 75Mhz and the day night cycle speed is exactly the same.
