Something is wrong here, I cannot take any ore outside of my ore storage boxes. I don't have any haul jobs and I completely cleared my characters of any jobs just to be sure. But no matter what I do, the ore just teleports back into the box. What can I do?

Try disableing the jobs function of the character that is carrying the ore. That is what I do.
Also there is a option in the tech/squad menu under the AI tap to ditch items, you can also try to disable that.
