I would like to take some screenshots, but no apps I use are working with the game. There is .TGA screenshot in the game's directory so there seems to be some in-game way to do that, but I don't know the key combination.

Print Screen takes screenshots and saves them as TGA in the subfolders, as you noticed. In Windows it's also the key that captures the whole screen, so you could always do the old print screen + paste it in Paint if you prefer doing it that way.

It seems that all screenshots are overwritten each time the game is run and new screenshots are taken, so watch out for that.

Ah, it might be a thing of vanilla JA2, with the 1.13 mod this doesn't happen.
