You can aim at head, torso and legs. I am wondering what is the difference and what do you usually aim for? I searched for an answer in the game's manual and Patusco's JA2 Guide, but didn't find an exact answer. A couple of things I have guessed or experienced (see below) but I'd be grateful if someone could elaborate or explain other stuff.

- if you shoot the legs the sap can collapse.
- shooting the head causes the most damage(?).
- does hitting the torso has the biggest chance? Since it's bigger than the head or legs I guess it would be easier to hit.
- if the scuzzball is lying (prone) you can't target bodyparts.
- others: you tell me.

Under normal circumstances, aiming for the body is easiest.
V1.13 has the option to display the chance to hit. Sometimes aiming for the head is easier if other parts of the body are (partially) behind cover. Body armor also affects damage. A guy with a spectra helmet but no leg protection might take more damage from a shot at the legs than a head shot. V1.13 has an option to let you get information about an enemy's body armor.

I only play V1.13 these days and let the chance to hit determine what I aim for. Head shots are my preferred choice but sometimes I aim for other body parts to increase my chance to hit.
Sometimes the targets body is too well protected (red shirts or above) and so you can stop them easier with a leg shot especially with a shotgun I find.
Head shots are the way to go. While the great Daniel Hagman may say "if you can't see the face you can't hit the heart". With limited AP, head shots are the only option, the heart is too well shielded. If you're in a situation where you have low probability on the head, you're pretty much out of luck anyway (try of course).

Personally I prefer the hide around a corner tactic, then you're 3 squares away when they come into view. Head shot, easy.
Head: Harder to hit than body, more damage than body
Legs: Slightly harder to hit than body, less damage than body, can collapse (useful for making them lose a lot of stamina/energy)

Visibility and the stance your target is in affects your aiming as you've noticed. I usually go for head or body shots, I very rarely go for legs unless I'm facing to many enemies and I'm surrounded, forcing a few of them to collapse on their faces does help to reduce the amount of bullets your team will have to dodge each turn in big battles (like the infamous Drassen battle for example ^^)
I use leg shots to keep them in place only if I have a remote charge I want to use to maximum effect or if the gas cans are about to fly. I also find it useful with Mike to take away his ability to retaliate with stuns, leg shots and gas. Then I send Ira in for the humiliation kill just for the fun of having the teams weakest member take him out. Unless of course Flo or Shank are available.... Something about Mike brings out the very worst in me and my worst shots usually contribute with duckbill buckshot blasts at shin height. Of course normally some sniper fire is probably the safer bet but much less fun.
Statistically, headshot do more damage, and the head is usually less protected at lower levels. Also headshot can knock soldiers unconscious and lower their ability to spot.
Shooting the arms might cause the enemy to drop his gun and lower their accuracy.
Shooting the legs can knock enemies on the ground.
Torso shots are easier to carry out and reduce stamina as well as health.

Basically, for the most part you'll want to go for headshots, since even the best helmet does not protect as well as bodyarmor, or body shots if the target is away.
However, sometime the enemy might be behind some sort of cover that makes it hard to hit him in specific areas: for example, if you want to hit an enemy crouching behind a rock, the head might be the only area exposed, and as such you will have a higher chance of hitting him targeting there instead of the torso, and the legs will be impossible to hit.
Sometimes an enemy might be carrying a particularly dangerous weapon, in which case hitiing him in the arms or legs might be preferable since it gives you a chance of either having him drop the weapon, or knocking him down, so that he will be unable to shoot and will have to burn APs to get up or pick the weapon. Also the most protected locations at higher levels are usually the torso and the head, so if you have HP or Glaser rounds, you might want to target the arms or legs so that you will do more damage.

Personally I tend to go for headshots if I have a high chance of hitting, otherwise I'll tend to go for limb shots. The only reasons I might want to target the torso are when any other location is too hard to hit, or I have a weapon set on Burst of Auto fire, so as to improve the chance that all the bullets hit.

Edit: check that, you can't aim at arms. It's been a while since I last played and I was sure I could, but it's semi-random wether you hit an arm, a shoulder or the torso.
