Hello!

I pretty much cleared out every place. I have the two pieces of the dagger and the girl's corpse (that has been checked by the bishop), but there is no dialog option to accuse Vallarian, even though I know that it's his dagger and that it was used to cut open the girl.

Can anyone give me a hint on what I might be missing?

P.S. There is also a boulder in the Tree of Death area by some runestones to the north that I can't seem to open by neither physical nor magical means.

I noticed those rocks too.
Those rocks are not relevant to the main quest. Have you arrested any heretics yet?
If you cleared everything then you should "rescued" Linda from orc leader. If you return her to home, there will be chain of events with arresting and accusing of heresy some folks.
I killed the Orc leader and rescued Linda. I didn't accuse anyone of heresy yet, except for Lotti Frankmuller but that's beside the fact.

The only ones I can accuse now are Edmond d'Arvais and Linda. Also, when asked about the blade, Vallarian said that Ruphert the shepard has problems with his eyesight and that what he dropped was a pair of gloves. Ruphert confirmed his eyesight problem and that's when the trail went cold.

Thanks, I actually thought she had a doppelganger just like Edmond, but it's true that I didn't find one.
Watch what happens to her in the next acts.

I was about to ask a question along the same lines of this as I was starting to second guess myself about the judge being guilty as the guy doubted my evidence. So I wasted time looking for something I might have missed. In the end I accused him of heresy anyways and confirmed there was no twist. When I confronted him at the ritual circle he melted my face before I could even respond so I'm thinking I'm either under leveled (22) or need to stack back up on resistance gear.

I "made a wish" and got a little help. :)
I just ran around like a headless chicken till he ran out of mana/stamina ( YES, enemies do that! It's a GREAT feature ) then invoked some long forgotten pagan magic (in the name of God...uhhh, the game's God that is) to smack his wrinkly ass around.

Then I burned him at the stake. Awww yeah.

lol.. derp. Yeah I should have thought of that. Sacrifice the three stooges (my companions) and run for a while. I ended up using a magic box to do it, saved, and then reloaded to try it without a few times. Managed to kill his pets and start to kite him (my companions were dead) but I screwed up and got hit with a spell as I was trying to heal up. I decided it wasn't worth the time and reloaded to the easy solution.
