So I met the man in the dungeon of the citadel but everyone is attacking me and when the conversation is over, he is still attacking me. Is this ok?

No, but it's quite common. They stay neutral, but are locked in the "attack" phase.
Run for the portal, go in, go back or try talking to him again. Do not attack.

Could you please let me have your save from this location (both files from the appropriate folder in "Documents\Inquisitor_SaveGames")? This sounds like a bad AI behaviour which is something we could probably fix...

So I tried to add the save file in a rar and upload it using attached images but it refused the file even after I split it into smaller rar files. How should I upload this.
Another possible bug is that I dropped the dead girls in the marketplace and one has disappeared so I can't get through the most recent quest where I have to bring them to the bishop.

And, you can add dead girls you lost with these console commands:
\givenewitem ObetniMrtvola1
\givenewitem ObetniMrtvola2
\givenewitem ObetniMrtvola3
