I've got my x52 in working order again and want to play this. For some reason however the game will not detect my joystick.

Under Options - controls there is "Default" and "Keyboard Only".

Any suggestions?

Default is keyboard and joystick if my memory serves me correct.
Does your joystick show up in the gamecontroller window and does it also work?

Gamecontroller window? If you mean in Windows then yes it does. And yes it does :)

It works for Freespace however doesn't seem to want to go with IW2. I know that it can as I've used it to play it previously.

If so, unplug them and make sure your joystick is the only gamecontroller and try again.

Thanks, it's working now.

My issue was that I had Jumi Joystick installed and seemed to be taking preference. I have uninstalled this and it works fine now.

It's a while but I was resinstalling I-War 2 and it may be useful for others:

My old Cyborg Evo Force wasn't getting recognized and I tried everything (installing the driver again, make it priority device in win etc., unplugging my second keyboard/HID etc).

But the solution was rather easy:
under your gamepath e.g.
Independence War 2 - Edge of Chaos\configs

there is the default config-file which has the keymapping in it. There I changed everything that was listed as

Joystick1
to Joystick2.

Worked flawlessly and I got to enjoy a great game again!
