I'm on the mission Neutronium Galore, and for some reason once I free the captive ships, they randomly decide to start attacking me.

I assume this is because I'm accidentally hitting the ships while trying to free them but i can't seem to help hitting them no matter how I aim or how close I get. Sometimes I'll hit a ship a bunch of times before freeing it and they have no problem with me, so what exactly is going on here? I'm sick of my wingmen constantly attacking me for no reason.
Try using missiles to target the pseudobridges rather than using PBCs. Less chance of accidentally hitting the wingmen.

Well I tried this and I freed all the ships without once hitting them. Of course the moment they were all free they decided to start shooting each other for no reason :(

The scripting in I-WAR is incredibly unforgiving. Unless you do exactly as described bad stuffs may happen. I've never come across your problem, though. Major bummer.
My main problem is that after I freed the captured ships, they did... NOTHING. Just sat there doing absolutely nothing. Damn, I even tried to lure the Indies back to the Navy ships to provoke some kind of reaction, but the Indies refused the bait. To call the scripting in I-War unforgiving is putting it very nicely. :-(
Try getting near the ships that you free, or just wait. It sometimes takes a bit for them to change.
