I downloaded the 2.33 GB BIN file recommended by the gog downloader, but how do I apply it?

The bin file isn't a patch, but the main part of the regular installer. To install the game you need two files (downloaded in the same folder):
setup_icewind_dale_enhanced_edition_2.0.0.1.exe
setup_icewind_dale_enhanced_edition_2.0.0.1.bin

Simply run the exe-file to start the installation.
Btw, version 2.0.0.1 is not the game's version, but only the version of GOG's installer. Unfortunately GOG doesn't show the version of any game in the game shelf.

I have the game installed and have had it installed since November 2.

However, when I opened up the GOG downloader today, it said there was an update for the game. What update did the downloader mean? I feel like I'm missing something.

There's no update I know of, yet. This could very well be a glitch of the Downloader or GOG's update notification system. I've seen some issues with it recently. If there actually is an update, there'll be an official announcement tomorrow otherwise rest assured it's a notification glitch. Nothing to worry about.
