I'm getting this as well but there's no 3D option in the config.exe...
Triple buffering and vsync are already turned off too.

Which game are you playing, 1 or 2 ?
Download the DXSDK from Microsoft. http://www.microsoft.com/download/en/details.aspx?id=6812
It's a large download, but it will give you a way to disable Hardware Acceleration for Direct Draw.
Go to:
Start
All Programs
Microsoft DirectX SDK (June2010)
DirectX Utilities (Not the 64bit version)
DirectX Control Panel
On the DirectDraw Tab, untick Use Hardware Acceleration.
Download the DXSDK from Microsoft. http://www.microsoft.com/download/en/details.aspx?id=6812
