the lack of a windowed mode option is probably my only complain with this game.

It's available for me, under Options, I can just change it from Fullscreen to Windowed.

There's a Steam user named Crunchepillar who's developing a Hotline Miami +, a project which aims at fixing many bugs of the game, enabling a cheat mode and enable windowed mode, among other things. He developed two different versions: one for GOG, and another for Steam. The windowed mode at this point still has some issues with the mouse, but if you play it using a gamepad you shouldn't have any problem.
