How do you get the cheats to function with the gog version of the game? I've tried variations of the switch in the target for the alias to get them to function but no go. Also when I just make an alias of the EXE and add the switch to the end, I can activate the console but inputting the cheat codes doesn't seem to activate them. I feel like I'm missing something simple - anyone else figure this out?
I don't use cheats all that often but I've gotten up to the missile launch mission where you scoot around in that cloaked jeep in this game three times over the years and I really want to skip the missions and get past that one so I can see the rest of the game. The sneaking about gathering resources is a bit tedious in the beginning of that mission.

I can't help you with the specific problem, but I can give you some advice on the mission, as it was a little bit tricky for me as well on my first try. Here's how I did it:
When you first have the Scarab gathering resources near the beach, put the cloaked Puma just a bit ahead of it. This way you have enough time to send the Scarab back to the beach as soon as the incoming recon helicopter is in range of the Puma, so that the Scarab won't be spotted. When the helicopter vanishes you can simply send the Scarab back.
When the Scarab is finished send it to the beach and start exploring the island with the Puma. But don't approach the missile silos, yet, as that will trigger their launch and the time limit after it. Make sure you discover all three of those big, white, round buildings which guide the missiles, I don't remember what they are called :)
Then go ahead and approach the missile silos, trigger the next objective this way and start building 2-3 Salamander hovercrafts with Longbow missile launchers, soulchips and preferably armor, as well as a Pegasus helicopter. Launch the two available strikes of the carrier's gun on two of those missile guidance buildings, completely destroying them this way, and send the Salamanders to the last one to clear it of enemies. Afterwards have the Pegasus helicopter pick up one of the fuel trucks located near the beachhead (they should be marked as yellow dots on the map if one of your units is close to them), drop it near the guidance building and have a Salamander blow it up, thus destroying the building. You might need an additional Hornet helicopter to blow the truck up if you dropped it behind the building's "wall".
As soon as the buildings are destroyed the time limit is deactivated and the rest of the mission should be comparatively easy to do :)

Syrion mentioned most of the tips I can think of, but another tip is to use the Puma to destroy all the radar sites near the third tracking station (white dome). Just make sure the Puma isn't seen by another unit or turret when it uncloaks! Without radar coverage around the last dome you shouldn't see wave after wave of hybrid helicopters swarming in to harass you.
Another tip I can offer is which dome to leave for last. There are three domes in total; two on the north end of the island, one on the south end. Use Antaeus' cannons to destroy the two north domes. The southern dome is easier to deal with when using the fuel truck for destruction (at least it was for me).
With the domes out of the way, the rest of the mission should be pretty straightforward.

I found that oftentimes when I just wasn't able to beat a section of a game and it really frustrated me, I was simply doing something wrong and getting some help by a walkthrough for example made it a lot easier. That's not to say that there aren't also very unfair games, but at least Hostile Waters seemed to be well balanced so far :)

But it would still be nice to get the cheats activated on the GOG version. Anyone found out yet?

Worked fine for me.
Only tried level win (I've beaten the game before and forgot to save after finishing a level this run through) and unlock cinematics but none the less they did work.

But Where does one put this? in the Target Box? After what?

It's important you place switches after the quotation mark bits.,"Blah" -blah for instance.

Thank you for specifying but exactly what kind of switch should i put after the end quote (i.e.: what word/switch worked for you?)?

Try the same thing written in my last post. Make a shortcut to your desktop from HostileWaters.exe then change the target box to
"X:\PATH\TO\GAME\Hostile Waters - Antaeus Rising\HostileWaters.exe" -setusupthebomb
Then press F8 or whatever the key is (I forget) when in game.

Thanks for the tips on that mission, I was stuck there, I figured I had to lug 3 tankers to the 3 domes and blow them up but didn't think about the big guns. Thanks again.

when i enter the cheats i get this message gogwrap.exe at the top of the window below it, it says an older instance of this script is already running. Replace it with this instance?
Note: to avoid this message, see # single instance in the help file i hit yes and nothing happens so i hit ctrl alt delete and i see gogwrap .exe if i close that and i hit the game i get the same message window
this is what i have in the target box

it is like Kyorisu advised:

and leave out GOGHOSTILEWATERS
so you got (as a example for me)
"C:\Programme\GOG.com\Hostile Waters - Antaeus Rising\HostileWaters.exe" -setusupthebomb
now you can press ingame F8 und type in the cheats
