I've been looking all over level 3 for those 2 chests and never found them. There's someone on youtube who played the game a few years ago, and again last year with the GOG release. He never found em either.
Someone on his first playthrough commented about some interesting stuff they found by messing around with the map files. It seems there not only might be missing chests in the game, but some maps are seemingly unreachable. I can't post a link on here, so if you're curious look up SmashTom on youtube. The video with the comment (by @markanders9442) is called 'Hexplore (PC) part 03'.
There is a decompilation project for this game called OpenHexplore that had bug fixes on it's roadmap. It's not very advanced and there's been no update in the last 3 years sadly. Who knows, maybe one day we'll know for sure if it's a bug, but it's likely the case from what I've gathered.
