when you play on Linux, you probably have something like "Heroic Game Launcher" installed.
When you install the game through that, it presents you with the options "Linux Native" or "Windows (Proton)" installation.

If you choose "Linux", you will only have access to the "Not a Hero" DLC.
If you choose "Windows (Proton)", you can access all DLCs you have paid for.

I am sure that for a Ren'Py game, there is no such thing as "Windows-only add-ons". This makes me think that it is just a configuration error on the GOG backend page or something similar.

Sorry you're having this issue, what happens if you install the Linux DLCs on a Linux base game manually using the offline installers on the GOG website?
The game doesn't use the Galaxy SDK for DLC detection on GOG, it's purely file checks, so that shouldn't be an issue.
When I used GOG's tools I made sure to package the DLCs as neutral as possible and also tested the offline installers on an Ubuntu LTS VM (as there's no Galaxy for Linux, and we only test with official tools).
