Do they automatically show themselves on the map? I'm somewhere near Rocky Coast and next to it there's a crossed out icon of a shrine. Does it mean it's somewhere nearby?

Yes, as you approach them they appear on the map. So if you are missing the components required to clear the shrine, you know where you can come back later.
At the Rocky Coast there is a Shrine on the narrow road, before New Harbor. I remember it requires a Frozen Heart.

There was night time ingame and it seems I somehow missed that shrine. I backtracked, cleansed it and got the point.
