I noticed that too. One when you run the exe, and another after you choose where to install/what to install and click install.
Right click on the installer > Run as admin, and there will only be one check.

Apparently the GOG installer doesn't verify admin privileges until after the integrity check and when it does verity and you raise your privileges, it has to run the integrity check again.

If they would/could move the privilege check earlier, that would be nice, but I'm not sure they can.
