I really liked Final Fantasy IX. It was like old school fun with updated graphics that still kind of hold up and a story that managed to be really serious and light and fluffy at the same time. It was a huge contradiction in a bulky 4-disc CD case! I was really bummed out when I found out that Sakaguchi wanted to use FFIX as a starting platform for a Final Fantasy spinoff that never really took off. I'm sure I'd have liked the way that headed. Plus, the Black Mage Village theme was awesome.

I guess you could consider The Last Story as a spiritual successor. I could see some similarities, but It really seemed to fall short of FFIX, though. It was missing the weirdness factor that Quina and even Vivi brought to the table and its major theme (racism and war are bad) was actually pretty ordinary by JRPG standards.
I'm playing FF14 right now (this very moment in fact) so I'll say that one.
Even though there's no way that's the actual answer. :)
Difficult question. Square Enix have a lot big games but if I have to choose on the side of classics, Final Fantasy VII and IX be my choices. Both have truly epic moments: Aerith's death, Jenova's battle, when Cloud tell his memories to the group in the first inn...About Final Fantasy IX, is hard to choice some moments individually because to me it's a perfect game: plot, characters, setting, music... I consider it the best Final Fantasy ever.

On the side of new games, whithout a doubt I choose Deus EX: Human Revolution. The best moment in the game...when you must infiltrate in Singapore's complex to rescue Megan and her team. It's a exciting and critical moment. Special mention to the soundtrack, simply amazing.

But there're more, like classic Thief's trilogy and original Deus Ex. Now I'm going to give a shot to the new Thief and Muredered: Soul Suspect.

Thief 3 - That damned cradle level!

Startopia - Playing around on the biodeck for the first time, and staring out into space when the first trading vessel arrives.

Evil genius - That brief moment of ecstasy when you think that you've designed the perfect trap system, only to later see it wasting your own minions one after the other. Also, staring at your vault filled with gold :D

Urban Chaos - It was a big thing back then to be able to drive around in a 1st or 3d person game. Also, the bonus level where you played as a thug was surprisingly brilliant. Luckily GTA 3 came along to fill that gaming void.

Anachranox - Sure it will be filled with awesome moments. I'll see when I play it for the first time.

Tomb Raider : Angel of Darkness - Uninstalling it.
Sleeping Dogs. I'm already a sucker for open world games and that game did nearly everything to perfection. Great story (especially for a game) and characters, very unique setting, excellent sound design (including music) and the gameplay was absolutely awesome. It was apparently really buggy at release but I only encountered one bug (and it was easily bypassed) when I played it earlier this year.
