Uhm, uhm... difficult question! I know of so many good compositions, chosing only one is impossible! :)

Though I am definitely not a fan of JRPGs, I must admit that Nobuo Uematsu (composer of almost every Final Fantasy soundtrack) and Yasunori Mitsuda (Chrono Trigger comes to mind) are in my opinion among the best musicians in their field.
On the western side, I loved both Crusaders, the first Witcher and the atmospheric soundtracks by Mark Morgan (Fallout, Planescape Torment).
For 8-bit style music, VVVVVV has a lot to show!
Deus Ex and System Shock 2 are also excellent examples... argh, I can't decide!

I have to agree with Enebias, with this many good soundtracks it is hard to pick a single favorite.

But if I had to choose I'd pick Ys: The Oath in Felghana. 2CDs full of awesomeness.

Everything less is crap.

Diablo 1. Whatever type of guitar they play sounds fantastic and adds such a great mood to the game.

Commandos 2 (best one, epic, uplifting, melodious, I've listened to it many times while studying/working)

Prince of Persia: Sands of Time (I just love the oriental, exoticness of it, coupled with nice and catchy melodies)

Freedom Fighters (Jesper Kyd also did some great work in the Hitman series, but I liked the sound in Freedom Fighters the most)

Grim Fandango (not all songs, but there's some really groovy tunes there, if you like jazz with a bit of swing to it or uptempo "Spanish" sounds)

Oh, and Donkey Kong Country 2 Diddy's Kong Quest ! Almost forgot that one because it was on SNES.

The music in TES III: Morrowind is amazing.
Also HOMM III has great music, my favorite are the combat themes.

I can't even pick a favourite among general music, let alone game and movie soundtracks. Too difficult a question. D:

I'd however have to give a honourable mention to the Civilization II soundtrack, just because of how many hours i have poured into that game over the years. [Ode to Joy suddenly begins to play]
