I'm not so sure on the things I plan to watch. But take a look at what I like and reccomend me something you think is good. It doesn't have to be like the ones I've seen, just anything really good. I'm not so sure about Ghost in The Shell... a bit too much nudity in the first like 20 seconds. :P
I've heard good things about Mushishi.
So far I really love Evangelion, Cowboy Bebop FMA Brotherhood and Baccano!
So is there anything other than Ghost in the Shell that i've forgotten about watching? I feel like I've seen everything I wanted to see but need more. :P

From Ghost in the Shell, you have several movies and the series Stand Alone Complex 1 and 2. The movie "Innocence" is a sequel of the first movie, so... Also, "nudity" is subjective since, in those first 20 seconds of the movie, what you are seeing is an android (the only "original" and organic parts are her spine and brain, everything else is synthetic :p ).
For others, I recommend the movie "Akira", movie and series "Patlabor" are funny too. There's the series "Trigun", "Escaflowne", "Serial Experiments Lain", "FLCL" (or Furi Kuri or Fooly Cooly (six episodes only)), and "Oh My Goddess". There's also the short movie "Blood". The series/movies of "Macross" are cool too.
If you liked "Neon Genesis Evangelion", you can try watching the series "RahXephon"...
Seirei no Moribito, set in a fantasy world with a good story and great characters
Satoshi Kon movies like Paprika, Tokyo Godfathers and Perfect Blue
Professor Layton and the Eternal Diva was good aswell

I would recommend 'Paranoia Agent' (and anything else by Satoshi Kon (except Paprika)) . However if you found FLCL 'too weird' I'm not sure if you would like that. 'The Girl Who Leapt Through Time' is really great movie that's worth checking out if you like Ghibli's stuff.
The next anime shows I plan on watching are Samurai Champloo (because I just finished Bebop and it is incredible) and Gurren Lagann (another mecha anime by GAINAX). I'm also thinking about seeing Neon Genesis, not sure about it though.

I think it's probably been ten years since I've watched any anime, so I'm far out of touch with the latest releases, but I can probably come up with a few. Only the best for you.
You've seen Grave of the Fireflies, which is the best I could possibly recommend.
If you liked Cowboy Bebop, check out Lupin the 3rd, from which CB definitely drew some inspiration. It's pure action comedy with none of CB's dark drama, but it's classic and often hilarious stuff. Good starting points would be the First Contact or Castle of Cagliostro movies.
On the subject of action comedy, The Slayers is also a great choice. The movies aren't that great, the third season kind of lost me, and the production values are crude, but the first and second seasons are hilarious and action-packed.
For a more serious sci-fi action series, see Crest of the Stars. I actually watched the entire first series (13 episodes) in a single sitting. I haven't seen the following two, but the first is fantastic.
If you want something brief and moody, try Voice from a Distant Star, which is about a soldier on a deep-space deployment away from her fiance back on Earth. As her mission takes her further from home, their communications take longer and longer to reach each other.
Perfect Blue is an interesting choice. Pretensions of psychological and philosophical insight are common enough in anime, but Perfect Blue is an outright animated psychological thriller, which is something of a rarity. Twisted, violent and mind-bending - I recommend it if you're in the mood for something different.
One underrated series that I really liked was Key: The Metal Idol. The synopsis - it's about an android who wishes to become an idol singer - may sound fluffy and irreverent, but the show is actually dark, sinister, and sometimes disturbed. Key is sometimes compared to Lain, but I found Key to be by far the more interesting (and approachable) of the two.
Finally, if you're a softy like me and enjoy romantic dramas, try Onegai Teacher (though I think it's called Please Teacher in the states, now that it's had an official release). I found this one to be head and shoulders above most anime in that genre.

That's one of the reasons I liked Spike so much in Bebop, he really reminded me of Lupin III in a lot of ways. I would like to see more of Lupin III but I can't find any episodes of it anywhere (with the exception of Cagliostro, which is really good).
If you enjoyed (?) Grave of the Fireflies you might appreciate Barefoot Gen.
D Gray Man, Claymore and Witch Hunter Robin are worth checking out if your looking for a new series.
My Neighbour Totoro, Spirited Away and the wonderful Porco Rosso are great films.
BECK: Mongolian Chop Squad is a fantastic slice of life show about teens forming a rock band. The characters are memorable and the music is great. If you like rock music, then you should check it out.
Oh, and I've only seen about four episodes of Mushishi, but they were beautiful and I'm definitely going to buy the box set. The show is very quiet and very thought provoking.
EDIT: I have one more to recommend:
Hokuto No Ken, otherwise known as Fist of the North Star, is a cool post-apocalyptic martial arts show. It's about a man named Kenshiro who wonders the wasteland protecting the innocent.
