Neighbours from Hell. i bought it in the jowood sale thought what the hell ill give it a try and i ended up having a laugh. The game reminds me a bit on the old spy v spy games on the spectrum setting traps and watching the outcome.
The Guild. Before getting it here, I knew nothing about this game, then I used a coupon code I got from GOG to get it, and then I got hooked on it pretty fast. Quite a nice, albeit a bit buggy, and waaaay too little known game.

King's Bounty: The Legend. I bought it during the flash sale when it 75% off. I figured that even if it turned out not to be my cup of tea, I only spent three dollars on it. The best three bucks I've spent on GOG.

Yes, it was the same for me. A friend recommended me this game. The cover looked a bit weird, and my friend's tastes did not always match mine, so I let it go. A few months later, I bought BG&E on GOG out of curiosity, and I played it in one go, really an amazing game.
Fallout Tactics surprised me. I saw a lot of negative reviews for it in other places, so I didn't have my hopes set very high... but GOG games are so cheap it seemed worth a try.

It's no Fallout, but it's still far, far better than I was led to believe!
Considering most of my Gog collection was bought because I'd either tried it earlier somewhere, or just re-purchasing games I have for compatibility and lack of protection reasons there's not that many of them to be pleasant surprises.
I'd have to go with Freespace 2 and Two worlds (positively surprised by the witcher, but that's not really that old is it?)

If I have to say game most pleasantly surprised by when I tried them initially I'd have to go with Painkiller, and Arx Fatalis (game which I bumped into, distracted me from Morrowind and I never could go back to the static world of Morrowind afterwards)
Psychonauts... Man was that a weird game, but it's odd quirky humor rubbed off on me and I found it to be an surprisingly fun experience.

I like Tactics, its non canon but fun.
Probably Arcanum. It was something of an impulse buy, and because it was often compared to the first to Fallout games (my reaction to both of which was "meh"), I didn't think I would enjoy it very much. I was wrong, of course. It was only the second isometric RPG that I ever finished (the other being Sacred Gold), and it was by far the best I have ever played.

Arx Fatalis gets an honorable mention. The magic system intrigued me, but I definitely enjoyed the gane far more than I ever thought I would.
Blood. Damn thing is even better than Duke

It's sorta canon. The actual events that happened there are a mystery but the ED-E My Love quest in Fallout: New Vegas confirms there is an Enclave outpost in Chicago.
For me, the biggest one is actually a game I didn't buy from GOG. I spent way too much time playing the shareware of Raptor: CotS. With consoles taking over scrollers, it got lost in a corner, as shareware died. Apparently, there were DOS and Windows licensing problems that kept it even more hidden. I remember, starting around '98, at least once a year, I would search every crevice of the internet, and at best, I would find an old catalog listing, or one or two people asking about it on a mailing list. Later, it was people asking on forums. Eventually, I scored a full version off of eBay, paying more than what GOG has it for.

Well, a few years later, I read about this GOG place, months before I joined, and what do I spy on the list? Raptor. No DRM, and a not so popular game I searched for for years? This is a place I'll be coming back to.

Beyond that, Giants: Citizen Kabuto. I sort of recalled Giants, but it seemed to pop up in magazines, and then disappear from store shelves, and I rather forgot about it. Playing it now, I wish I had spent the time to track it down, back then.
Tropico - quickly lead to purchase of Tropico 3.

Arx Fatalis - I don't think I've got that far with this one yet. But it really captures the spirit of dungeon questing.

Outcast - Okay, so I heard it was good. But bloody hell is it!

Journeyman 2 - Kind of a whim thing but turned out to be very enjoyable in its own very quirky way.

Tex Murphy Overseer - It might not have made as much use of its setting as you'd hope, but it does make for a compelling game all the same. Still need to try the others...

dfgd: Pretty much this. I thought the controls were good for a change myself and after I really got used to them, they felt better than the standard controls in other games. ;)

I liked Two Worlds, though that's not to everyones taste.

Syberia was the nicest surprise to me, it's not to everyones taste, but it's for everyone with taste.
